Audacity
Great - ̵̧̧̧̧̣̊̆̊̃‸̵̌‸̱̱̊̌̃‸̣̣̃̊̆‸̆̊̊̃‸̣̌̃‸̵̧̱̌̆̌‸̊̋‸̵̧̣̣̋̋̊̆̃̌‸̣̱̌̌̊̃̌̌̋̆ For simple sound editting audacity works very well and its enveloping features are great.
The R Project
Great - The most frustrating thing about R is how much work it is to not use R to do the same thing! It does so much, but it just a an order of magnitude too slow for some of the data I work with.

I R to prototype what I'm going to build and then I use R to test the properties of the data and to test my implementations.

I don't think R is good for people who don't know how to program and don't like commandline interfaces.
Nmap
Great - Almost as good as jiggling the cable for connectivity testing.
FontForge
Great - Font Forge is awkward to use but it is available and works pretty well.

Frankly fonts are hard to deal with anyways and fontforge has support for many font types.
MPlayer
Great - Very flexible and powerful yet hard to configure properly to get good quality playback.

Good for encoding/operating on movies.
Nexuiz
Great - Extremely fun FPS, very fast paced.
OpenVPN
Great - Because it uses SSL and TCP or UDP it is very flexible and you can use it from locations which only let port 443 through as a SSL. It is great for proxying your webtraffic.
