Calibre
Great -
I am way impressed - ISBN/cover fetching, conversion to LRF, and E-Reader support! Works great on mac and very swank!
Cyberduck
Great -
Simple, easy to use, works with a variety of different servers.
Netrek
Great -
The graphics are a little dated, but way too many many of my undergrad hours were spent in the computer lab commanding federation fleets. A true classic.
GIMP
Great -
A bit complicated to learn, but it does most everything you need.
AlphaBaby
Great -
Alphababy is a great little program for introducing small children to computers. It's very colorful and interactive.
Miro
Great -
very swank media management system for online and offline content. This on my windows pc let me ditch my cable TV.
Fugu
Great -
While I sometimes use the commandline, Fugu gives a really nice interface to SCP/SFTP for mac.
R
Great -
R can handle *huge* data sets with ease given enough memory. It's one of the most powerful tools for handling numbers available.
VLC media player
Great -
One of the best for windows. Plays DVDs, and almost any media file. Has completely replaced WMP for video for me.
XBMC
Great -
It takes a little work to get it on the Xbox, but it turns an old video game system into the poor-man's apple TV, but with more functionality.
Thunderbird
Great -
I've been using Thunderbird a long time, and it's always held up great for large volumes of email. Thanks to IMAP it fully interfaces with gmail.
Firefox
Great -
While a lot of attention has been paid to the webkit browsers like Chrome, I still like stability and the gazillion plugins Firefox offers.
Adium
Great -
If you want a powerful chat client with lots of customization options, this is a great tool. I use it for Jabber/GTalk and AIM.
GIMP

been a follower for about 10 years. It's got everything you need but the interface has a pretty steep learning curve.
ClamWin
Great -
Free. Constant updates. Passive operation. No virus problems so far! Yay ClamWin!
